The main issue that I've seen people run into is not setting HDF5_ROOT, but it sounds like you've done that. Beyond that, I'm not sure what the problem could be. If you are using a recent version of CMake, you might try to just remove the file cmake/Modules/FindHFD5.cmake and use the cmake-provided module by default. Unfortunately I don't know any users who are using cygwin to install and I haven't used it myself in years, so I can't directly help debug the problem.
